I really don't like the overlapping surfaces.

Wouldn't it be possible to create a 48\1-6cyls2.dat and use that one instead?
Add surface and condlines between these two lines:
1 16 0 0 0 0 0 -1 0 1 0 1 0 0 48\1-6edge.dat
1 16 0 0 0 0 0 -1 0 1 1 1 0 0 48\1-6edge.dat

That new file could be used on the inside of this hole.
The outside surface could be made using a deformed full length cyli, letting the surface hang down
on the inside, since there are already many other hidden surfaces inside this part.
