I don't see how a subpart with missing surfaces for decoration can be a match for a LEGO DesignID.
If it is the core of a dual moulded part, then it should have a fully closed surface.
Do we know the number for the second injection?

So, in this rare case we do know the correct numbers for both the first and the second mould.

IMO this should not change how we deal with dual moulded parts.
16709 = 16709s01 (known as 16708) + 16709s02 ( known as 16706)
No closed structure (unless one colour is transparent), and no edge line between the coloured subfiles.

I agree we should keep them as subfiles.
For these cases, we could have the design ID added somewhere in the header (Description, Keyword, or Help section)
