I think the underside stud cutouts should be done in a way that a stud real fits them. Now they collide with the stud.
For Example, when I build this part on a transclear plate/brick, this will be visible in the bottom_top_view.

I must say that I am not so happy with crappy LDD shape there, but I made your test - only a very thin edge does intersect. And it doesn't look worse than bare part. Remember than parts are done to be assembled, and when it's done you really can't see anthing at all there ;)
