There's a special exception for brick/plate undersides - the same scaling is present in parts like 3700.dat and 3002.dat itself!

While 3002.dat scales stud3 with -5, I needed to use stud3a with -1.25 because of the round intersection I could not overlap as otherwise the stud would appear in the interior.

Taken from the same page: "These primitives should not be scaled in the {x} or {z} dimensions. Ideally they should not be scaled in the {y} dimension either, to allow the accurate substitution of chamfered studs by high-quality renderers [but this rule is flouted in the regular brick files, where stud4 is scaled by 5 to generate the underside tube]."

Just read what 'flout' exactly meant, heh - it's not a special exception, but rather just something that seems to have slipped in (and seemingly before the rule was established). But still - if this part needs to be fixed, all brick files should be too.

I agree with Arezey, Y scaling of studs dimensions should issue a warning, not a hold, because it has been used this way so many times in the past.

Moreover here the scaling is small (1.25) so it would be probably unnoticeable even with chamfered primitive replacements (the only argument against y scaling)

I'm inclined to agree with Philo, and wonder is this is a language translation/interpretation issue. When I wrote "Ideally they should not be scaled in the {y} dimension either", I meant to point out that "in an ideal world" if we _do_ that we are making problems for ourselves _if_ we do ever do sophisticated primitive substitution. It should be a hard rule that these are not scaled in {x} or {z}, but in the interests of throughput, and because this is not an ideal world, I am prepared for the {y} scaling to be a soft rule (i.e. a warning).
