Can someone point me at a set which includes this part - with or without a pattern - which has the hollow studs, please? I have never seen this variant, and neither Peeron nor (significantly) BrickLink list it.

No, this file is OK. The small holes should be in the subfile.
Since I'm the last author of that file, I could start making holes in it.
But seriously, why? The bottom also has some reinforcements between the understuds, and we don't model them.
It would force the creation of a new stud primitive. Connection seeking software, like SR3d, needs to recognize this new stud.
Are there anything, like a door, that fits in the holes?

I don't know if there is anything that makes use of the holes, though - I don't recall ever having seen one.
The argument that "it would require tools to be updated" is invalid - that has nothing to do with development of the parts library.
